Does anything interesting appear in the logs if you run System Ninja in debug mode? (See options page)
Do you use any redirects or junction points on your disk that might make a recursive file enumeration run in an infinite loop?
I have a problem being able to download the system ninja and while I get a message saying it is downloading I do not see any sign or indication of it.
